Lower the ground to zero height using the height object from the objects box & your mouse wheel to adjust height.

Ground does not have to be zero height.

If average is 50m then ensure entire area of airfield is exactly 50m. Choose whichever average height works best.

Which airfield transparency layer object are you using?
All of these objects need to be on perfectly flat ground otherwise you have invisible "steps" at the edges which will cause the aircraft to crash.

In FMB Map Editor mode select the Height Object. Change to 3D view, click on a grid position and use the scroll wheel to adjust the height.

Alternatively edit the map_h.tga in a graphics editor and make all the airfield pixels the same RGB value.
