Hey,the only problem i have had with the mods, is when i converted to v4.09, and now i'm not sure what mod converter to use, my issue is that if i use the mod converter in the (MODS for v4.08 section) will it turn my version back into v4.08?, or do i have to use the mod switcher?

The game version does not differentiate between aircraft models (3do). However, code may need to be modified if and only if features are written in super classes.

As I understand it, it is the files.SFS you have that determines the game version (assuming you also have all the other .SFS files that it refers to). So, a simple Mod Activator (modded il2fb.exe and wrapper.dll) installed to a 4.09 game, will simply give you a modded, or moddable, 4.09m game.

If the mod activator also installs other files, like air.ini or buttons, for example, then you can start to have problems, like missing content, or CTD, if those additional files are not compatible with 4.09m

For a 4.09m game, I recommend one of the 4.09m compatible mod packs, like HSFX or UltraPack. If you're not interested in a pack like either of those, and simply want to have your 4.09m game modded, then have a look at the SAS Mod Activator:
