The "Over-ride any application setting" option for "Antialiasing - Mode" in the Nvidia control panel is important, otherwise any changes you make there can be ignored by the application.

It's a little strange that your hardware shader=1 reverts back to 0...you're not making adjustments in Config then opening the settings afterwards are you? That will change your config.
