I think you know the general rule, Dietz, that anything in the MODS folder will supercede anything duplicated elsewhere, and anything in the Files folder will supercede anything duplicated in the .SFS files.
The general advice for adding things to the base UP install is to always put it in the MODS folder, so that you don't mess up the basic UP install, and can always go back to stock UP by simply disabling the MODS folder. I would apply the same rule to HSFX as well...always use the MODS folder and leave the base install alone.
So, short answer, no it doesn't matter if you duplicate .ini entries, as long as you are aware of, and working in accordance with the foregoing rules of precedence.
