I have 4.08 and i havent used any mods yet, but if i do, will they effect which rooms i can play online???

Well, generally yes, but only if they are active...so for convenience, i'd suggest DL-ing the unified installer. Then you can switch between versions easily (4.08, 4.09 with mods etc.).
Also, some servers, like the AAA, support mods.
