I was forced to manually uninstall one of 2 copies of IL-2. So, can you tell me if I did this right?

I closed all related programs.
Then I permanently deleted the root folder(C:\Program Files\Ubisoft\IL-2 AAA MODS)
Then I opened regedit from the run menu.
I deleted the registry entry for that folder.
Then I deleted any related shortcuts.

Did I do it right?

uninstall or rename ubisoft folder.
install new from disk 4.7 pach to 408 then to 409 then HSFX 4.0 then 4.1 or UP 2.0

It depends what you're trying to do ES, and what the origin of that install was. If it was just a copy you made of an original game install, then just deleting the folder should be all you needed to do. If you are hoping to be able to reinstall from the original DVD, then, yes, deleting the registry entries would be necessary before you can get the install option, but normally, you can do that by running the unistall from Windows.

Coatesy, I'm not sure if just renaming the folder will do it.
