I had the same problem.
If you are using the latest wrapper (which I think you are) the filelist.txt is redundant (ie changes there no longer have any effect). To deactivate the relevant part of the Destruction Mod you now have to delete or change the name of the corresponding file itself (not its entry in the filelist.txt). So look for the MODS folder in your main directory. Inside this should be your files folder (which you may have renamed). In there follow this path: com/maddox/il2/objects/static.ini. It is the static.ini file which causes the object problem. Either delete it or put an x in front of the name to deactivate it. (This process applies to all new mods now).
If you don't have a MODS folder in your main directory, create one, and move your files folder into it - then look inside the files folder for com/maddox/il2/objects/static.ini and delete the static.ini.
This should restore the new objects in FMB.
Edit - the one major advantage of the old wrapper was the way it made mods easily editable via a filelist.txt. We don't have that with the new one, but I think QTim is looking at ways of facilitating easy edits with the new wrapper, so things may change.
