Hey man,
Just yesterday I decided to get all my MODs in order and so I did a fresh reinstall. For that process I followed vpmedia's thread in the 4.08 mods discussion section. Some of the steps seem reeally counterintuitive but I followed the instructions and they worked well. Now the wrapper thing works like a charm and it really is easier to add/delete mods.
Not sure how you'd go about it from an existing install. I'd say to delete files, filelist and maybe swap the .exe and .dlls from the original for the modded/patched ones.
Good luck with it. It took me a couple of hours but that waas mainly because I originally started from 4.07 then skipped to 4.09 and wondered what the problem was.
The new Spitfire looks excellent.
