Yes, that is an option. However, when you are building a campaign it is impossible to remember which type of aircraft has to use which runway for every airfield.. 
For Midway I tesetd the most obviuos direction (from where the Japanese fleet historically was), but sometimes maps are used as standin for theatres we don't have a map for yet (especially true for the Pacific).
Furthermore I assumed the B17's would need a longer runway than the fighters, but the test above seems to show just the opposite :?:
