The latest version 2.2.0 removes the incompatibility issue.
It used to be necessary to mod JSME to make it work with AAA mods because it needed a folder named MODS of its own to use. Those that have been using it up till now have modded the prog to make the default folder name XODS.
Now you get an option when you install it to give the working folder any name so the problem has gone. I'm using XODS for the JSME working folder and it works fine. Its great for managing new beta mods. Set them up in a unique folder to begin with then if you want to merge together folders which you know are ok you can do that later very easily.
