Lets see if i can help you here...
if you say the Stuka flights are 2 or 3 minutes apart, are they all launching from the same base? If so, the delay will be because of the delay in taking off.
In this case, its best to give the first 1 or 2 flights a holding waypoint or two, so that when the others are up, you give them waypoints that keep them in formation. Obviously, they must have the same speeds...
If they are 'air-starting', you just need to make sure that the 1st waypoint for each flight is close together - not oo close, otherwise they'll collide on spawning. A little trial and error testing will do the trick.
As for the 109s escorting bombers - under the waypoints tab of the fighter, choose 'target' and select the friendly bomber that you want to escort. do this for as many waypoints as you want it to be escorted.
