Happens to me everytime and real easy to resolve!
Press your 'WINDOWS' key on the keyboard, when the desktop appears (you should get the main programs window appear on your left) click your left mouse button outside of this box and this window will disappear, then press 'WINDOWS' again and IL2 will reduce to the taskbar, reopen it from there and your cursor now works !! No need to keep rebooting!
My mouse is a Saitek USB - I assume the USB element causes this issue ?
