There's no limit on the size of the mission file but there's a limit on how many waypoints you can have.
I've got mission files that are almost 2mb in size that have thousands of ground units on each side.
Takes quite long time to load if their online missions.

I don't remember what the waypoint limit was but when you've got them too many the units don't follow the waypoints any more.They are either standing still or moving in the wrong direction.
