Will it cause any problems? Will I be able to keep all my button assignments and flight controls if I do this?

Is there any other file or folder, other than skins, that I should copy?

The folder that is called "user" that is in your root IL-2 folder is the folder with the button assignment settings.ini
If you have customized your control settings then you may want to save this folder.It has Campaign settings.ini also in case you wish to save your missions folder.
