So what exactly specifies the cloud height?
I've tweaked it so the F_UP is 1250, but the clouds are now spawned on the ground aswell.

Can't you use this with Rus_Andrey's/Bee's Cloud mod? This cloud mod that I have just mentioned allows you to have layered clouds. I used to use it in conjunction with flushy's and they worked a dream together. Do a search for it and have a look
