You need to use Bright after saving your skins,it will get rid of the pixelation
This is what I use,it is a stand alone version of Bright and needed if using Gimp to do skins.

After saving your skin,cut and paste the skin into the MyBright folder and run the batch file
It will reduce your skin down from 3 mb to 1 mb ,make it readable for the game and will smooth out the pixelation
while also reducing the colours
