...clearly I need to install HSFX again (this is 4.0 BTW) but if I do d/l it again, can I just install it over the top of the seemingly corrupt version? I've kept my UI 1.2 on my PC so that is safe, and I am only installing this on a portable HD so if things get messy with the install I can just wipe it and start again.
Also, when I went to play the game using the exe for HSFX 4.0, it said it needed the disk. This is odd, as I have never had this problem on my UI install :-?

You have to run the JGME util and select the HSFX mod to use HSFX
At which point it will copy over 'files' such that it will no longer prompted you for the disk/CD/DVD
Also, asheshouse recomendation is a good one, unzip/unraw the files to a temp dir, than once they are all unzipped/unrawwed copy the contents of that temp dir to your game root
I don't see any problem installing over the corrupt files, in that it the installer is not going to see that the file is allready there and skip it, it will just copy over that file
You mention a removable drive, one thing I do is keep a clean copy of IL2 backed up on a removable drive, than if I ever have problems I simply copy that to where ever I need it thus saying the install from DVD time
