Most mods come packed to work in MODS folder. JSGME requires a different packaging, so given a mod you have to modify a bit the internal structure for it to work with JSGME. You need to add one folder-depth, i.e. a "Files" folder is needed inside your mod in JSGME. For details run a search here or at SAS about JSGME. Then experiment carefully (= back up your game main folder), and you'll see quickly how it works.
