You can copy and save the whole directory..
If the plan is to do a clean install..
The min amount of stuff you want to save from the game dir is the..
1) conf.ini (file)
2) \Users (directory)
Those two things contain most if not all of your graphics and joystick configurations..
Than you can copy those two things over into your new clean isntall of the game and be right back where you were before the un-install
Note..
Before you copy those over to your new dir..
Make a copy of the 'clean' install 'conf.ini' file..
Just encase the 'problem' your having is due to something in that file!
Best to run the clean install once before copping over those two files just to make sure the clean install runs/works
The safest thing to do is make a backup copy of the game folder before un-installing it so you can allways refer back to the settings you had.. Espically if your into mods.. the air.ini file alone could contain alot of info you will need post the clean install
