I use the Wind and Hotkeys mod and everytime a create or edit a mission I have to reenter the wind and hotkey lines by hand.

Would it be possible to create a new FMB that incorporates wind and hotkeys settings?

Mine has a little square box at the end of the mission file;

WindVelocity 12
WindDirection 270
WindTop 1800
WindTurbulence 4
WindGust 5

Doesn't effect play though on my setup, map still loads and wind is there.
