Okay, I WAS having problems with my IL2 mods(I think I fixed it)and my friends kept telling me to do a clean install. My question was, instead of doing that, could I delete my mods folder, run the AAA Unified installer and just over write?

Sure, but some of your ".ini" type files are not in the mods folder... I've done that before though, and it generally works ok. I keep a backup which is a fresh install up to 4.08m, and if I have problems, I just build from that, also keeping a copy of UI1.1 and 1.1.1 patch to start clean...

FILES and MODS folders need to be removed. You can even get away with just renaming these folders if you have enough HD space so you can revert back to the old configuration if you want.
