Simply edit the .mis-file manually in the end if they planes don't show up in the FMB.
In this thread we had this explained quite in detail (but it's in German).
Here a short instruction in English:
If you open the .mis file after you have placed some Homebases in the FMB, added a plane (e.g. He-111 H6) and saved it, you will see something like this
[BornPlaceX] (X is a number from 0 upwards, just a count if you have multiple bornplaces)
He-111H6 or something
Now you just enter the aircraft codes of the desired planes here (be careful, it HAS to be the exact aircraft code which is used by the game!)
To find these aircraft codes quicker, I made a simple text file which lists all the AI aircraft codes ordered in Axis/Allies and amphibic/landbased/carrierbased

It's also in German, but the aircraft codes are the same, and I'm sure you'll manage to understand the German headlines
For example a code I used for a map where I had added all AI planes before anyone thought about modding IL2, which has the planes split up on several bornplaces:
If you want, you can just copy the code above, but this is the last step before you finish your mission! Everytime you save your map in the FMB, the FMB deletes all AI plane entries from the [bornplaceX]-parts :/
The planes which don't have a cockpit installed are also flyable, but only with external cameras. You once have to start with a plane with a cockpit, then you can choose any other plane. After starting, just press "F8" and you can fly with the normal FM without problems (complex motor management, gears, flaps, radiators, everything works fine).
