I had similar problems when reinstalling Il2. I found 2 circumstances where I messed up - The Spit Mk 1 installs a folder to the Il2 directory which needs to go in the Mods/Std folder probably due the the different ways to add mods - sound mod or mod activator - and always install AC installer after any new aircraft.
