I just tried that as well and no joy.
Oleg must have made a major code change when he found out that the earlier incarnations of the game had a way to enable these historical markings.

Your config.ini is located at i.e.

C:\program files\ubisoft\IL-2 Sturmovik 1946\config.ini

And the Hakenkreuz mod should be located i.e.;

C:\program files\ubisoft\IL-2 Sturmovik 1946\MODS\HakenKreuz\Paintschemes\Decals\German\Haken0.tga
C:\program files\ubisoft\IL-2 Sturmovik 1946\MODS\HakenKreuz\Paintschemes\Decals\German\Haken1.tga
etc... ?

If not could you show us where they are located?
