No, you're not missing anything.
You must run the JSGME and enable, at minimum, the Hsfx history mod (move it to the right side).
Also, the default path of the HSFX installer can be a little misleading, and it's possible the installs got directed to the wrong location. When you start the game up, do you get the new HSFX splash screen, or the stock 4.09m one?
