In fact what you said is correct. It seems that using two textures of different sizes (one of 1024x1024 and other 512x512) makes rendering hazardous. In other kind of texture we'll not see the difference but in a city texture we do.
I've put city3 in 1024x1024 and now it is rendered the same way both in the Map Builder and IL2.
Unfortunately it is the wrong rendering so I'll have to change the place of my buildings
